Applications of second-generation sequencing
De novo sequencing Determining of the primary DNA structure without any preliminary information. Sequencing of new species; De novo assembly is possible for short (~106) genomes. Mate-Paired sequencing is very helpfull.Resequencing Determining of the primary DNA structure when reference sequence is available. Reference sequence is a similar DNA sequence. In genome biology: genomic sequence of the same (or closely-related) species. Resequencing may be reformulated as analysis of differences between given sample and reference.ChIP sequencing Chromatin immunoprecipitation followed by sequencing. Search for binding sites.Expression profiling Sequencing of transcriptome. Two tasks: expression profiling and analysis of structural variants: splice-variants, transcript rearangements, etc. May be performed without preliminary DNA analysis, so some resequencing questions also addressed.microRNA profiling Sequencing of small-maolecular weight transciptome.
